Research activity within the group focuses on the mechanisms that food-borne bacterial pathogens use to respond and adapt to environmental perturbations. An understanding of how these pathogens adapt to their environment will also be central to any strategy aimed at curbing their growth both within the host and within the food-chain. Title & brief description of PhD project (suitable for publication on web): A functional metagenomic screen for stress adaptation mechanisms encoded by the microbiota in the human gut. Although numerous studies have now been conducted exploring the genetic diversity amongst microorganisms in the human gastrointestinal tract few studies has directly sought to identify functional components of the metagenome. In this project a fosmid library will constructed in Escherichia coli using human gastrointestinal metagenomic DNA. This library will then be screened for genes encoding adaptive mechanisms that confer protection against stresses encountered within the gut. Using agar plate assays the library will be screened for clones conferring enhanced acid tolerance, osmotolerance and bile tolerance. Clones conferring protection will be sequenced and characterised further by subcloning and deletion analysis. The project will give important insights into the mechanisms that commensal bacteria use to colonise the human gastrointestinal tract and also to the biophysical conditions that pertain within the gut.
