The top 20 columns also suggest that there is some basepairing between nucleotides 86-90 and nucleotides 104-108. The "top 50" results show that the lower end has a high level of matches between nucleotides in the region of the sequence with many gaps. This indicates a high level of complementarity between these regions. Thus, these regions likely establish where the anticodon loop of the tRNA molecule forms. The predicted secondary structure of the tRNA molecule (generated via RNAfold) supports my reasoning.
