An updated draft of the OMICS manuscript will be posted today. The deadline is now Monday the 23rd. A draft of the manuscript will be circulated to Barry and other members of the advisory board. Norm is heading off for 9 months (back on October 1). Joe Wood (data manager) has taken over responsibilities for the environmental genomics effort and will help bring use cases. Tanya Grey is a programmer and will be involved in the technical end of things. One of the two will likely attend the Philadelphia workshop. February 13-15 Philadelphia workshop agenda. Gilberto suggested time to discuss upper level anthologies (that define activity, process, data types, disciplines, etc.) and determine whether we should align with any of these efforts. A compilation of upper level ontologies will therefore be developed before the meeting. During Philadelphia we will see if we are modeling things the same way. A discussion/short presentation will be added to the schedule. Budget, expenses, needs will also be discussed with reference to the possible sources of funding such as cBio. Details of the work that will be performed will be set during the remaining developer calls, including • Time for each group to outline their position on the first day • Ensure each group has top 50 terms in same document format and posted on website prior to the meeting • Test out the high level classes against the top 50 lists, especially from Transcriptomics, Toxicogenomics and Proteomics. The question to be answered is how much overlap there is between groups. A visual presentation may be useful to outline the the similarities / differences, especially with regard to the three main classes and categories (Trish will send these out for those that missed the call). Coordinator’s update Proteomics review – The group recently held a meeting with other members of the functional genomics community, including a few people in the metabolomics society. All were pleased at the FuGO involvement and are interested in controlled vocabulary for domain. Metabolomics and PSI will develop a controlled vocabulary for columns. Metabolomics group has developed a NMR draft ontology which will be circulated to the list. Chris is giving talk at NIAID talking about MO and FuGO and wanted to ensure that his presentation coordinated with common message. It was suggested that all talks relating to FuGO should be stored on the website. Another list has been setup for transcriptomics work on FuGO. See https://lists.sourceforge.net/lists/listinfo/fugo-txcomm for subscription information. Joe recently hosted MAGE jamboree and this discussion will be posted. Flow Cytometry has finished instrumentation ontology and is developing top 50 list. The MS terms list has been revised and will be circulated. MIAPE gel requirement documents will be used as a use case. Another developer’s call is scheduled for next Wednesday.
