Figure S1: Bromodomain Amino Acid Sequence Alignment. Bromodomain amino acid
sequences were aligned using ClustalW. Highlighted residues indicate areas of strong amino
acid conservation across multiple bromodomains.
Supplemental Figure S2
Supplemental Figure S2: Degenerate Peptide Array Design. 11-mer peptides are spotted
onto the array with the central position and one other position fixed leaving the remaining
positions degenerate. On this array, peptides on the top half of the array have the central
position fixed as acetyllysine, and those on the bottom have the central position fixed as
unacetylated lysine. Control histone peptides were also spotted on the array. X represents all
amino acids.

Figure S3: Bromodomain Summary. (A) GST-tagged bromodomains are incubated
with a degenerate peptide array. After an hour of incubation, bound bromodomains are
transferred to nitrocellulose membranes. These nitrocellulose membranes are
subsequently blocked, incubated with an anti-GST primary antibody and then a
fluorescent secondary antibody. Above dotted line is the acetylated library, and below is
the unacetylated library.
