General material and methods protocol for publications using Affymetrix data from

“RNA quality and concentration was measured using an Agilent 2100 bioanalyzer and
Nanodrop ND-1000 respectively. Total RNA* was processed following the GeneChip®
Expression 3′-Amplification Reagents One-cycle cDNA synthesis kit** instructions
(Affymetrix Inc, Santa Clara, CA, USA) to produce double-stranded cDNA. This was used as
a template to generate biotin-targeted cRNA following manufacturer’s specifications. Fifteen
micrograms of the biotin labeled cRNA was fragmented to strands between 35 and 200 bases
in length, 10 micrograms of which was hybridised onto the GeneChip® genome array***
overnight in the GeneChip® Hybridisation oven 6400 using standard procedures.
The arrays were washed and then stained in a GeneChip® Fluidics Station 450. Scanning was
carried out with the GeneChip® Scanner 3000 and image analysis was performed using
GeneChip® Operating Software.”
