Protocol 7: Submitting SNP Information and
Primers to the Molecular Diagnosis and
Genotyping Facility for ABI7900 HT Genotyping

1. PURPOSE
To provide instructions for the submission of ABI Primer and Probes sets along with
SNP information to the Molecular Diagnosis and Genotyping Facility
2. MATERIALS AND REQUIREMENTS
2.1. Microsoft Excel software
2.2. Computer
2.3. Access to email account
3. PREREQUISITES
3.1. Primers and Probes sets must have been ordered and received from Applied
Biosystems. Refer to Protocol 5- Designing, Submitting, and Purchasing Assays
by Design for ABI7900 HT Allelic Discrimination for instructions.

5. PROTOCOL
5.1. SNP and Primer Submission
5.1.1. Obtain a SNP and Primer Submission Form v1 (Attachments 1 and 2)
from the Core by emailing Kathakali Addya
(addya@mail.med.upenn.edu).
5.1.2. Open the document, and click OK to open the document as Read Only.
Save the document immediately under another name of your choice.
5.1.3. Fill in the SNP and Primer Submission Form v1-General Information Tab
(Attachment 1) in Excel.
5.1.4. Fill in the SNP and Primer Submission Form v1-SNP and Primer
Information Tab (Attachment 2) in Excel.
5.1.4.1.
Type the rs Numbers for the SNPs of interest in the “rs Number”
column. (If you do not have this information, skip this column.)

5.1.4.2.
If the SNP of interest was determined to be an Assay on Demand
from ABI during the assay design process, enter the Assay Ids in
the “Assays on Demand Assay ID” column.
5.1.4.3.
If the SNP of interest had to be submitted to ABI as an Assay by
Design, enter the SNP Name in the “Assays by Design
SNP/Sequence Name” column. (The SNP/Sequence Name is the
nomenclature provided by the investigator to ABI during the
design process to identify the sequence and SNP.)
5.1.5. Save the worksheet and email to Kathakali (addya@mail.med.upenn.edu).
NOTE: If the ABI primers are going to be deliveried directly to the
Molecular Diagnosis and Genotyping Facility from Applied
Biosystems, disregard the following steps.
5.2. Print the General Information Tab of the SNP and Primer Submission Form v1
that has already been completed.
5.3. Remove the primers from storage at -20°C; the primers can be left in the ABI
box used for delivery. Pack the ABI box with the primers in an insulated box
with dry ice.
5.4. Bring the primers to the Molecular Diagnosis and Genotyping Facility along with
the SNP and Primer Submission Form v1-General Information Tab and the CD
and other paperwork received from ABI on delivery of the primers.
5.5. Allow the Molecular Diagnosis and Genotyping Facility technician to check the
condition of the primers before signing and dating the Submission Form. The
technician will copy the signed form and return it to you for your records.
