GENERAL DESCRIPTION
The PlantPen model PRI 200 measures Photochemical Reflectance Index (PRI) in two narrow wavelength
bands centered close to 525 nm and 592 nm. The photochemical reflectance index (PRI = (R525–
R592)/(R525+R592)) correlates with the epoxidation state of xanthophyll cycle pigments and photosystem
efficiency in many studies under diverse conditions, such as different 1. PRI is sensitive to changes in carotenoid
pigments that are indicative of photosynthetic light use efficiency, the rate of carbon dioxide uptake, or as a
reliable water-stress index. As such, it is used in studies of vegetation productivity and stress.
The PlantPen model NDVI 300 measures Normalized Difference Vegetation Index, which is an important
indicator of chlorophyll content in plants. The pigment in plant leaves, chlorophyll, strongly absorbs visible light
(from 0.4 to 0.7 µm) for use in photosynthesis. The cell structure of the leaves, on the other hand, strongly
reflects near-infrared light (from 0.7 to 1.1 µm). The differences in plant reflectance in the visible and nearinfrared wavelengths is used to calculate NDVI index as follows: NDVI=((NIR-VIS)/((NIR+VIS)), where VIS and
NIR stand for the spectral reflectance measurements acquired in the visible (red) and near-infrared regions,
respectively. NDVI is directly related to the photosynthetic capacity and hence energy absorption of plant
canopies 2. The NDVI 300 device compares reflected light at two distinct wavelengths, 660 and 740 nm.
PlantPen models (PRI 200-B, PRI 200-U, NDVI 300-B, NDVI 300-U) incorporate one of the two offered
communication modules: Bluetooth or USB cable. FluoPen 1.0 software provides visualization and data transfer
routines to a computer.

DESCRIPTION OF THE PLANT PEN DEVICEPlantPen models (PRI 200-B, PRI 200-U, NDVI 300-B, NDVI 300-U) incorporate one of the two offered
communication modules: Bluetooth or USB cable. Depending on the version purchased design of the device
might slightly differ.PRI 200-U version of device is shown in figure 2.

LEAF CLIP AND THE PROTECTIVE RUBBER PAD
The optical part of the PlantPen is covered with a self-adhesive rubber pad that protects the optics from dirt or
moisture. The damaged or dirty pad can be easily removed by tearing it off from the surface. To affix a new
one, just remove the sheeting and stick the pad on cleaned and dried surface. Be sure that you placed the pad
properly and that you did not cover the optical window.
BATTERIES
The PlantPen operates from four AAA single-use or rechargeable batteries. They may be easily replaced by
unscrewing the cover of the battery holder on the rear of the instrument. Battery life is approximately 48 hours
when the PlantPen is operated continuously.

OPERATION INSTRUCTIONS
The next chapter explains the operation software and the structure of the Main Menu and three Sub-Menus
with all their options. The explanations of the operation software are same for both versions of the PlantPen
devices (NDVI and PRI).

The blue color represents the Main Menu and its Options.

The yellow color represents the first-level Sub-Menus and their Options.

The green color represents the second-level Sub-Menus and their Options.

Full-line arrows are used for the SET key.

Dashed-line arrows are used for the MENU key.
To START the device please press the SET key for 1 second.
To CONTROL the operation of the device use the MENU key to scroll through sequential menu options on the
digital display.
Use the SET key to select a menu option based on cursor (>) position.
Follow the description of the CONTROL MENU TREE in next section for graphical explanation of the device
operation.

DATA TRANSFER AND VISUALISATION
Please follow the next steps for data transfer from the PlantPen device and data visualisation with the FluorPen
1.0 software.
Please note that the device always comes with just one communication module - either USB or Bluetooth. For
USB connection you need to have the USB driver installed in your PC. You find the driver on the installation disk
(USB driver folder). If you check the Device Manager in Windows you should see the USB serial port in the
device tree. In case of missing driver you may download it from the following link:
http://www.psi.cz/ftp/FluorPen/USB_Driver_Setup.exe. When the driver is installed correctly you should be
able to connect to the device in the FluorPen software menu Setup->Device ID.
CONNECTION OF THE DEVICE VIA USB PAIRING
Please follow next steps if you have PRI 200-U /NDVI 300-U type of device.
Before you set up the USB connection between the PlantPen and PC, make sure you have these components:

USB enabled PlantPen

USB cable (fig. 3)

Installed FluorPen 1.0 software to your PC

Connect the USB cable to a computer and PlantPen as shown in fig.4. Then Switch ON the PlantPen
(press and hold the SET key). On computer run the program Fluorpen 1.0. Please refer to page 23 for
detail description of the software.

CONNECTION OF THE DEVICE VIA BLUETOOTH
Please follow next steps if you have PRI 200-B /NDVI 300-B type of device.
Before you set up the USB connection between the PlantPen and PC, make sure you have these components:

Bluetooth enabled PlantPen with built-in Bluetooth capabilities.

Bluetooth enabled PC
The PC used must have Bluetooth wireless technology, either built-in or through a Bluetooth card.
Make sure that the PC's Bluetooth setting is "discoverable" (meaning that it shows up when other
devices search for nearby Bluetooth connections). Consult the user guide for your PC or Bluetooth
card for more information.

Bluetooth configuration software properly set up on PC
Before you can exchange files with your PC, you will need to set up the Bluetooth software that was
provided together with your PC, or your PC's Bluetooth card. This software varies by manufacturer.
Please consult your PC's Bluetooth documentation for more information.

Switched ON Bluetooth in visible mode on both devices
To pair the PlantPen with another Bluetooth device, such as a computer, you will need to ensure that
Bluetooth is switched on visible on both devices.
BLUETOOTH PAIRING
Please follow next steps to establish Bluetooth connection for your PlantPen device.
1.
Enable Bluetooth in the PlantPen

Switch on the PlantPen (press and hold the SET key).

Scroll to the “Setting” menu (press the MENU key twice, then press the SET key once).

Select “BT_On” to enable Bluetooth (press the SET key).
NOTE: Please note that the PlantPen turns off automatically after about 3 minutes of no action. Turning
off the PlantPen will always turn off Bluetooth.
2.
Starting the Bluetooth Application on Your PC
NOTE: Be aware that this description is a general example; some of the steps may be different on your
PC.

Select: Start>All Programs>My Bluetooth Places (fig. 5)

You may also start your Bluetooth application via the Control Panel:

Select: Start>Settings>Control Panel>Bluetooth Devices.

Select: “Add” to start the wizard (fig.6)
NOTE: Before starting to use the wizard, be sure that the PlantPen is in discoverable mode (see Step 1).

4.
Searching for a New Bluetooth Device

Mark the following box: “My device is set up and ready to be found” as shown in fig. 7

Go to Next step.

Selecting the PlantPen

Select: Bluetooth PlantPen icon (PlantPen FluoroMeter PSI) (fig. 7)

Select: Next.
Note: Please note that your display may show more Bluetooth Device icons.

6.
Starting the Pairing Process

Select: “Let me choose my own passkey.” (Fig. 9)

Enter: 0000 (four digits).

Select: Next.

Installing the PlantPen Software

Install the PlantPen software to your PC. Use the CD that came enclosed with your PlantPen.*
* See page 23 of this Operation Manual for complete information on PlantPen software.
2.
Enabling Bluetooth in the PlantPen

Switch on the PlantPen (press and hold the SET key).

Scroll to the “Setting menu” (press the MENU key twice,


Starting Connection


Registering the PlantPen Software

Select: Help>Register.

Enter your serial (registration) number.*

Select: OK.
* You will find your serial (registration) number in the file SN.txt on the enclosed CD.
Important Note: How to Reconnect Bluetooth
Disconnection can occur, either when the Bluetooth feature has been turned off in one or both of the devices,
or when the units move outside their operating range.
IF THE DEVICES HAVE BEEN TURNED OFF, SIMPLY TURN THEM ON AND ENABLE BLUETOOTH IN THE
PLANTPEN AGAIN.
IF THE PLANTPEN HAS BEEN MOVED OUTSIDE THE BLUETOOTH OPERATIONAL RANGE, BRINGING IT BACK
INTO RANGE WITHIN 90 SECONDS WILL ALLOW IT TO RECONNECT AUTOMATICALLY. IF MORE TIME
ELAPSES, SIMPLY TURN THE PLANTPEN ON AND ENABLE BLUETOOTH AGAIN.

PLANTPEN SOFTWARE
This Chapter applies to users of the PlantPen NDVI 300 and to users of the PlantPen PRI 200.
START UP
1. STARTING UP
Please follow next steps to start the FluorPen software for visualisation and data transfer of data from PlantPen
devices.
Note: Please note that measurements with the PlantPen devices can be performed also when directly
connected to the PC via USB cable. Data download can be performed only when performed measurement is
finished.
1. Switch on the computer.
2. Switch on the PlantPen and enable Bluetooth.*
3. Make sure that your PC and the PlantPen are properly paired.*
4. For PlantPens supplied with the USB communication module, use provided USB cable to connect your device
to a PC.
5. Start the PlantPen program.
* Points 2 and 3 apply only to users of the PlantPen NDVI 300-B and PlantPen PRI 200-B. See page 17 of this
Operation Manual for complete information on Bluetooth pairing and connecting.
6. Connect device. Select: Setup>Device ID (Ctrl+I).

If properly connected, the message “Device: PlantPen” appears in the bottom part of the screen.

Download
Downloads data from the PlantPen to your PC.
Erase Memory
Erases data from the PlantPen memory.
Online Control
Used to control device which is connected – used for setting the sound, time,
protocols which can be measured and specification of measurement settings such as
intensity of. measuring pulses or saturating pulses used for chlorophyll kinetic
measurements (Note: This option is not included in the NDVI and PRI pen).
Note: Online Control settings differ depending on the PlantPen series type.

7. To visualise the stored data use the download function to transfer your data from the PlantPen device to
your PC. Select icon on left side of screen (as shown below) or go to Device and select Download. After
successful download you will see table with all recorded data as it is shown in fig. 12. All data stored are logged
with time when measurement, experiment respectively, was performed. Experiment description function can
be used to name the measurement with respective label. Please note that if there are no data stored in the
memory, the download function is not functional.

8. To further work with the data downloaded from the PlantPen device to the PC please use the File window in
the FluorPen software toolbar. Downloaded data files can be visualised, modified by labelling the individual
measurements or used for exporting the data into .txt files. For detail explanation of individual functions please
refer to the description below.

Export data – If you want to export the measured data from the FluorPen software to .txt file, you have to
select only one parameter out of the parameters measured to be exported per one time. If more parameters
were measured you need to export them one by one to separate .txt files.

9. Setup window is used for setting the connection of the device, update firmware and settings set-up of the
device.
Menu: Setup

Used for software updates. Note: For more information on software updating, see
page 31 of this Operation Manual.
Settings
Used for modification of the program settings. For detail explanation of individual functions
please refer to the description below.
After Download - Memory Erase
If the box is checked, the PlantPen memory is erased after each data download.
Data - Inverted
If the box is checked, the polarity of data is inverted, e.g., multiplied by -1.*
Data – Add to Opened
If the box is checked, the downloaded data are added to that of the current opened experiment.

Graf - Single
If the box is checked, all measured data are visualized in one graph, i.e., the value of each new measurement is
added to the currently used graph window.
If the box is not checked, a new graph is opened for every new measurement.
* This feature can be helpful for a certain type of experiment when the measured data are undesirably
interpreted as negative values.

THEORY AND REFERENCES
PRI - PHOTOCHEMICAL REFLECTANCE INDEX
The Photochemical Reflectance Index or PRI is a reflectance measurement. The PRI is sensitive to changes in
carotenoid pigments (e.g. xanthophyll pigments) in live foliage. Carotenoid pigments are indicative of
photosynthetic light use efficiency, or the rate of carbon dioxide uptake by foliage per unit energy absorbed. As
such, it is used in studies of vegetation productivity and stress. Because the PRI measures plant responses to
stress, it can be used to assess general ecosystem health using satellite data or other forms of remote sensing.
Applications include vegetation health in evergreen shrublands, forests, and agricultural crops prior to
senescence. PRI is defined by the following equation using reflectance (ρ) at 531 and 570 nm wavelength:
The values range from -1 to 1.
NDVI - NORMALIZED DIFFERENCE VEGETATION INDEX
Normalized Difference Vegetation Index or NDVI is an important indicator of chlorophyll content in plants.
The device compares reflected light at two distinct wavelengths, 660 and 740 nm.
The NDVI is calculated from these individual measurements as follows:
where VIS and NIR stand for the spectral reflectance measurements acquired in the visible (red) and nearinfrared regions, respectively These spectral reflectances are themselves ratios of the reflected over the
incoming radiation in each spectral band individually, hence they take on values between 0.0 and 1.0. By
design, the NDVI itself thus varies between -1.0 and +1.0. It should be noted that NDVI is functionally, but not
linearly, equivalent to the simple infrared/red ratio (NIR/VIS). The advantage of NDVI over a simple
infrared/red ratio is therefore generally limited to any possible linearity of its functional relationship with
vegetation properties (e.g. biomass). The simple ratio (unlike NDVI) is always positive, which may have practical
advantages, but it also has a mathematically infinite range (0 to infinity), which can be a practical disadvantage
as compared to NDVI. Also in this regard, note that the VIS term in the numerator of NDVI only scales the
result, thereby creating negative values. NDVI is functionally and linearly equivalent to the ratio NIR / (NIR+VIS),

which ranges from 0 to 1 and is thus never negative nor limitless in range.But the most important concept in
the understanding of the NDVI algebraic formula is that, despite its name, it is a transformation of a spectral
ratio (NIR/VIS), and it has no functional relationship to a spectral difference (NIR-VIS).

SOFTWARE UPDATE
Very important!
The PlantPen memory is erased during the software update!
Before starting any software update, export all your data from the PlantPen memory into your computer!
Step 1: Starting Update
Select: Setup>Update Firmware
Step 2: Selecting .bxn File
Find: Binary file (with the extension .bxn)
Select: Open

Select: “OK” to start uploading of the update.
The bottom bar indicates the upload progress.
Press: “OK” to finish upload.

GPS MODULE
Please follow next steps if your device is purchased together with the GPS module.
IMPORTANT INFORMATION:
For proper GPS reading, the TIME in your PlantPen and in your computer must be synchronized! Preset time
and time zone must correspond to GPS time (time zone) in your location.
GPS MODULE DESCRIPTI ON AND SETTING
Step 1: AA Batteries Installation
The device operates on two AA batteries. You can use alkaline, NiMH or lithium batteries. Use NiMH of
lithium batteries for best results.

After the device is on, it begins acquiring satellite signals. The device may need a clear view of the

FIRST TIME INSTALLATION OF THE GPS MODULE
Step 1: Enabling GPS Module in the PlantPen Software
Select: Setup>Settings

Select: Settings>GPS visible
Step 2: Accepting GPS Setting
Close and restart the PlantPen program to accept GPS setting.
GPS / PLANTPEN OPERATION
Step 1: Time Synchronization
Synchronize the PlantPen time with the time of your PC. Time must be set correctly witch respect to your
time zone.
Step 2: GPS Positioning
Switch the GPS module on and wait until the GPS position is fixed (GPS green LED indicator flashes 1s ON
and 2s OFF while tracking the position).
Step 3: Operation
Be aware that while performing field experiments, the PlantPen and the GPS module must be kept close to
each other.
DATA DOWNLOAD
Step 1: Enabling Communication
Switch on the computer, PlantPen, and GPS module and set your computer to PlantPen communication
(enable Bluetooth or connect to serial or USB port).

Step 2: Downloading PlantPen Data
Start: PlantPen program.
Connect: PlantPen device.
Download: Measured data from the
PlantPen to your PC.
Be aware that no GPS coordinates are
visible at this moment.
Step 3: Connecting GPS Module
Connect the GPS Module to your PC. Communication is set properly if the hardware is recognized by your
PC.

Step 4: Downloading GPS Data
Select: Device>Attach GPS file to download data from the GPS module.
Step 5: Completing the Download
Successfully
downloaded
GPS
coordinates paired with PlantPen
data.

WARRANTY TERMS AND CONDITIONS

This Limited Warranty applies only to the PlantPen series devices. It is valid for one year from the date
of shipment.

If at any time within this warranty period the instrument does not function as warranted, return it and
the manufacturer will repair or replace it at no charge. The customer is responsible for shipping and
insurance charges (for the full product value) to PSI. The manufacturer is responsible for shipping and
insurance on return of the instrument to the customer.

No warranty will apply to any instrument that has been (i) modified, altered, or repaired by persons
unauthorized by the manufacturer; (ii) subjected to misuse, negligence, or accident; (iii) connected,
installed, adjusted, or used otherwise than in accordance with the instructions supplied by the
manufacturer.

The warranty is return-to-base only, and does not include on-site repair charges such as labor, travel,
or other expenses associated with the repair or installation of replacement parts at the customer's
site.

The manufacturer repairs or replaces faulty instruments as quickly as possible; the maximum time is
one month.

The manufacturer will keep spare parts or their adequate substitutes for a period of at least five years.

Returned instruments must be packaged sufficiently so as not to assume any transit damage. If
damage is caused due to insufficient packaging, the instrument will be treated as an out-of-warranty
repair and charged as such.

PSI also offers out-of-warranty repairs. These are usually returned to the customer on a cash-ondelivery basis.

WEAR & TEAR ITEMS (such as sealing, tubing, padding, etc.) are excluded from this warranty. The
term WEAR & TEAR denotes the damage that naturally and inevitably occurs as a result of normal use
or aging even when an item is used competently and with care and proper maintenance.
